The pick up coil should be checked when the bike quits running all together. One of the wires is breaking down when hot. That was the only way I found out my pick coil was bad.

OK, I feel like a dick but here was my issue. Sean loaned me a p/u coil and a CDI... His CDI made no difference and the p/u coil tested very similar mine. I pulled my plugs and they were fouled. My fuel pump crapped out just after I replaced the plugs and I figured they were fine. Not so much... Teaching point? Always do the basics first.

Running ok cold, then worse when up to temp? I'd be looking at doing a shotgun.
