I'm confused

I'n replacing my starter clutch today. When I took out the flywheel bolt, a small pin came out with the bolt and fell to the floor. I really didnt notice which way the pin came out. so i went to my service manual and it says to put it in one way. Then when I went to order the crank case cover gasket, I'm looking at their site and it says to put it in another way........Can somebody point me in the right direction please....

As a reference; Yamaha Royal Venture 1st gen is the same as Vmax gen1
These Venture had stator heating issue, they mod it as you`l see at this link below

The Manual is correct.
If you look at it that Pin can only go one way.
The crooked end can't slide into the bolt only the straight end can.

Ok, I got the flywheel off. I got the puller from Harbor Freight and I gotta say, I'm impressed how well it worked. The only thing I did was upgrade the bolts from grade 5 to grade 10 and made a couple washers from 1/4 inch plate.
Anyhow, what I found was not good. The starter clutch was only held in by two bolts as the third was sheared off and I have no idea where the head is. I dont know if maybe the po changed this clutch and broke it trying to remove the old one or maybe it came from the factory like this? I dont know.
Anyhow, the flywheel itself is pretty banged up as a result.
Questions......
Is the flywheel useable?
Is it possible that the head of that bolt is in the bottom of the motor? If so, how do I get it?

Get a magnetic drain plug. Same as final drive and it will catch it if it's in there. An antenna magnet may also help to fish around if you know it's inside

Telescopic magnet-Here antenna magnets are for cb's or radio's.

The starter clutch may be toast and if you lost one of the plugs (under the side hole that is damaged) then that may be why a pin came out when first getting the side cover off.

The flywheel is fine and you can deburr any high spots a little bit. The bolt can't really do anywhere so not sure how it would be missing. Might have broken off as you said and the previous owner left it that way.

Now I am confused. You upgraded the bolts in the puller from Grade 5 to Grade 10?

There are no Grade 10 bolts for U.S. Standard. There are no Grade 5 bolts for metric. There are Grade 10.9 in metric that are just a bit tougher than U.S. Grade 8....

Tougher than Grade 5 bolts would be either Grade 8 or 18-8 stainless U.S. bolts. (unless you used metric bolts and nuts to upgrade the puller)

Is this the 8" three-jaw puller? I may end up getting one and would also need to modify it with some AN (aircraft airframe) fasteners.

Harbor freight says the bolts in their puller are grade 5. ( they do have bolts in their kits that fit the flywheel but are about 1/2 inch too short) I went to McFadden- Dale industrial hardware here in vegas and showed them the bolt I had and told them what I needed. He showed me some allen head bolts and when I asked him if they were grade 8 he said no, they are grade 10. So, that's my story.

If you notice in the picture there are two black bolts on the right side of the picture. Those are the bolts that fit the flywheel. Why there are only two bolts in the kit only Harbor Freight knows.
