So here I am tearing into my top ends trying to adjust valves.

I got confused with a few things:

Yamaha Service manual says align the T1 mark on flywheel with stationary pointer on crankcase. It shows a pic for TDC #1 cylinder, and another for TDC #2 cylinder. Nothing for number 3 and 4 - why?

My understanding of valves adjustment is that you measure the clearances when the lobes on the camshafts are pointing up. However, at both the T1 and T2 marks on my flywheel, the lobes are pointing toward the shims rather than up on cylinders 1 and 2 respectively.

Question 1: should I simply ignore the marks and just make sure that my lobes are up while measuring?
 
I don't use the marks. I measure the clearance when the cam lobe is pointed straight up from the valve. Remember, the Vmax runs on a 790 degree cycle. So, T1 isn't TDC for #1 every 360 turn.

The reason why no T3 or T4 is because T3 is exactly 180* from T1 and T4 is exactly 180* from T2.
