Two brass gas jets control some functions of gas at different rpm's while the main jet and the needle regulate gas flow at higher rpm's. The jets are removable for cleaning, the rubber plugs provide access to them. Chap. 5, p.2 (p.223 of .pdf) Service Manual

Thank you. I found a lot of ethanol residue covering them. They didn't look to be open on top
 
The jets are removable for cleaning, the rubber plugs provide access to them.
Access would be easier without them.

I thought the plugs were to stop fuel entering the jets from the end of the jet block, the jet block having drilled holes so fuel flow through a predefined path.

Yes of course, it's a plug. You are correct.
