is there supposed to be covers on the front brakes? The bike is brand new so it seems odd that they would be missing.

Yes, you are missing the plastic covers, but it might be hard locating some for those 3 pot calipers. You might want to check with Sean Morley, he may have some covers............

No cover on these brake type. I have gsxr front brakes no covers on them.
 
No covers other then the stainless shielding. Nothing wrong with your gen 2. All the gen 1's had covers (except those with our conversion kits to Hayabusa's lol).
