This is what happened to me.
I just got the bike in the fall. It always started, but every once in a while there was a horrible noise when I was starting it. Over the winter I would go out and start it about every two weeks, no problem. Then in january, I Went out to start it, and it wouldn't start. I wore the battery down to where it barely turned over. Thats when I started having trouble. I jump started it with no problem. It still had the horrible noise every once in a while, but it would start. I would let it run for 15 or 20 minutes. After I shut it off, I would try to restart it and it would only turn over slowly and not start. So now i'm thinking bad battery. Every time after that I would jump it and it would fire right up. but even after I ran it for the 20 minutes, It wouldn't start on it's own. So at this point I'm not sure why It's not starting on its own. I knew I was going to do the starter clutch anyway, so I didn't do any other testing on anything else. So a few days ago, myself and my cousin did the starter clutch, and the three bolts were loose. There hasn't been any of the noises since we put it back together and its starting fine. We also tested the battery and the charging system and everything was good. So I said all of this to show that at first glance it looked like my battery was bad, but that wasn't the case. I can't say for sure that's your problem, but since you've got it apart this far, you should take a good look.
